Really off topic for Csla but I really value the input from the community we have here. I am working on a windows application and beginning the evaluation of tools to aid in the building of a help system. I know that Microsoft has a free one but I have yet to play with it. Any input would be greatly appreciated.

Well, the free version won't help you, but if you purchase HelpStudio, I like it.  It even has source integration now as well.

There is a guy named Robert Chandler, in Australia, who has a website helpware.net.  One of his programs is called FAR (Find and Replace), which is kind of mis-named.  It's shareware, with a modest purchase price.  With a couple of clicks, you can convert a whole website into a .chm file.  He also supports MS Help 2.x.  I used to convert the JavaDocs and Java Tutorial with it to get full text search capability.  Very useful.
Remember that by default, chapters in your TOC correspond to folders.  Index entries correspond to titles on your html pages.
